Accept A Web Server for predicting phage-inducible chromosomal islands Home Upload Browse Search Download Tutorial Contact Phage Inducible Chromosomal Islands (PICI) Phage-induced chromosomal islands (PICI) are a family of mobile elements found on bacterial chromosomes. PICIs can be induced by phage from the chromosome and make roll loop replication. Once packaged into small-headed phages by hijacking phage capsids, PICIs will be transferred inter- or intra-species with a high frequency. PICI was originally discovered as the Staphylococcus aureus pathogenic island during the study of toxic shock syndrome (Mol Microbiol. 1998) .Until 2015, Penadés J.R.et al named these elements PICIs (Annu Rev Virol. 2015) Multiple fields can be benefited by PICI research. Firstly, it can be used to discover how phages interact with genes discovered on PICI because these genes allow PICIs to protect against phage-invading bacteria. Secondly, genes that interact with phages also set the foundation for applications of PICI. The stl gene on PICI can be used as a molecular switch, while PICI itself can be used as a vector for CRISPR-Cas.Thirdly, PICI can be transmitted as mobile elements carrying virulence genes(sek, seq, etc.) and resistance genes(fusB,fhuD, etc.),resulting in increased pathogenicity and resistance of bacteria. Fourthly, PICI can spread other elements ,such as non-transferable plasmids,as well as self-spread. Database Introduction The web server supports common web browsers (Mozilla Firefox, Google Chrome and Edge) and features a user-friendly interface, it is free and does not require login or registration. First, users can upload bacterial complete genomes or fragment sequences in FASTA format by upload, when a sequence is submitted, prediction of PICIs can be completed in about 3 minutes for sequences size smaller than 5MB, and for a longer genome, the running time will be extended to about 10 minutes. Due to the short runtime, users don’t need to provide e-mail address, and we will afford a unique job id and URL to users. By this URL, users can observe program running status and final result information online. Second, in order to facilitate the research on PICI, we collected 9535 gram-positive bacterial genomes from NCBI, and identified 3124 PICI sequences from them by , we provide different ways to browse and search, furthermore, all data can be downloaded for free.
